Food & Drink International 41 www.fdiforum.net MICROBIOLOGY M icrobiology is vital to the food industry’s success, from its role in shelf-life testing and microbial fermentation techniques, to supporting product development. But perhaps most essential is its place in preventing foodborne illnesses. Microbiological testing is a core requirement in food manufacturing, to ensure consumer safety, product quality, and compliance, and prevent and minimise recalls to maintain a brand’s reputation and curtail significant financial losses. With recalls and contamination incidents on the rise and consumer demand for transparency and safety assurance high, routine microbiological analysis is now more important than ever, to confirm product safety and that manufacturing control mechanisms are effective. Traditional microbiological testing, however, often lacks the speed and precision required in the modern food and drink industry, to make sure potential hazards are identified before they reach the consumer. Fortunately, a raft of innovations are ready to address this and elevate microbiological testing’s capabilities. High-throughput and whole genome sequencing (WGS) are presenting more detailed insights into pathogens such as Listeria monocytogenes, Salmonella, and E. coli, enabling food producers to detect issues early and accurately. Offering enhanced detection accuracy for pathogens, WGS can decode the complete DNA make-up of an organism, providing a better understanding of variations within and between species to differentiate between organisms with a precision that other technologies do not allow. The USA’s FDA, for example, has used the technology to perform basic foodborne pathogen identification during foodborne illness outbreaks and is applying it in novel ways that have the potential to help reduce foodborne illnesses and deaths over the long term. At its most basic, the technology is identifying pathogens isolated from food or environmental samples to be compared to clinical isolates from patients. While WGS performs the same function as Pulse Field Gel Electrophoresis (PFGE), it has the power to differentiate near all strains of foodborne pathogens, whatever the species. It is even able to differentiate between closely related organisms — a benefit over Ribotyping and PFGE which often fail to accurately do so — allowing outbreaks to be detected with fewer clinical cases and providing the opportunity to stop them sooner. Bolstering food safety further is the way in which WGS is enabling a foodborne pathogen’s genomic information to be matched with its geographic location. When the source of contamination can be discovered faster, a harmful ingredient can be removed from the food supply more rapidly and illnesses avoided. Although used by public health officials to sequence foodborne pathogens after a foodborne illness outbreak, this isn’t the only instance WGS can be wielded, offering benefits to the food industry in sophisticated environmental or food ingredient and product testing programmes. By conducting WGS on bacteria isolated from environmental sampling, for example, companies can gain detailed information on pathogens detected, find strains from different parts of a factory with identical genomes that likely share a source to establish the story of its spread, and can compare information on detected pathogens to publicly available genomic information to find connections. Where an incoming ingredient is involved, this process may reveal details about the source of the ingredient contamination in their supply chain. It could also identify which sanitary controls may have failed and uncover genes involved in resistance to antibiotics or biocides to inform treatment and cleaning. With WGS, food firms can meet strict regulatory requirements and show a proactive approach to food safety, boosting their reputation, consumer trust, and gaining an advantage over competitors. For routine application, however, the tech is still costly and data- heavy, though is proving invaluable for food safety authorities and large processors. Indeed, new EU regulation is requiring Member States to conduct WGS on the isolates of five key pathogens (Salmonella enterica, Listeria monocytogenes, E. coli, Campylobacter jejuni, and Campylobacter coli) during investigations of foodborne illness outbreaks and sets data-sharing parameters. Meanwhile, rapid on-site diagnostics are enhancing food safety and microbiology to confirm goods are safe to use, production areas are free of contamination, and products meet quality standards. Traditional culture- based methods, though still important, are increasingly being supplemented or replaced by rapid detection technologies like polymerase chain reaction (PCR), which can now accurately identify pathogenic DNA in a matter of hours or day rather than waiting for up to a week or more, enabling businesses to act quickly and limit exposure. Innovations include multiplex PCR kits, facilitating simultaneous detection of multiple pathogens, as well as portable PCR devices and metagenomics for full-spectrum microbiome analysis. Artificial Intelligence (AI) is also impacting microbiological testing, able to examine complex datasets for faster and more accurate identification of contaminants. Machine learning algorithms can be trained to recognise patterns in mass spectrometry or chromatography data to detect anomalies and foodborne pathogens easier. Moreover, AI-driven software can assess vast amounts of data from production line sensors, laboratory instruments, and historical trends to predict microbial hazards proactively and uncover potential contamination hotspots. Integrating predictive analytics with HACCP, food manufacturers can detect and address contamination before it occurs. AI-driven automation, meanwhile, is improving the efficiency of analytical techniques by optimising sample preparation and speeding up data interpretation, and studies show how using AI and optical imaging can quickly and accurately identify bacteria in food within hours, rather than conventional pathogen detection methods that rely on microbial culture taking several days.
